Tolerance of The True Faith removed while converting a province?

After uniting Japan I conquered two provinces from Ainu. While was I converting the pagan provinces to Shinto I noticed that all my provinces where I had reduced autonomy had 7% unrest. I then noticed that tolerance was removed on all my Shinto provinces. Is this a bug?
