It's nice if you are running 5+ colonies to kill off the natives in the colonies you are going to remove the colonist from, however even when killing i only do it to colonies with under 1k populations.

It makes no sense whatsoever to kill natives. Since if they make uprising they don't die, it is better to just leave army there. 1k per province should work for most of the provs.
I don't know if anybody has done the math but say we have 5,000 natives in a province -> 0.5 base tax -> 0.5 gold per year. We station an army there and pay them 0.1 per month -> 1.2 gold per year. At growth of 108, a colony will become self-sustaining in 10 years. We pay 12 gold to get 150 gold later which sounds good. But when we get larger army and higher army maintenance, we'll be paying much more, especially for reinforcement. So we need to either place larger army or have higher maintenance so they don't get killed by natives. I don't think it's worth it.

Place an army in a province with natives, press the "attack natives" button in the army interface

And while we're at missing buttons - Note the Castile only "Seize colony" option and the generic "Burn colony" options. Both are good to know.
