I know that the Timurid Empire has the event ''Babur's ambition'' in witch it becomes the Mughal Empire,and now the question-does the Timurid Empire break down in various small countries such as Afganistan,Persia,Khiva,... when this event happens?

It don't break up. The Timurids just change their name to Mughal Empire

For 1.4.2, it'll be a bit more complicated in that, most of the time, it shouldn't be the Timurid Empire than forms the Mughal Empire but a little successor state. That being said, the Timurid Empire is not forced apart by Babur's ambition, but its likely little states will pop-up via revolts via other events.
