There are a couple of areas that really need some attention when it comes to resources in the mid to late game. Nanites and Dark Matter. Both have already been introduced but it is rediculously difficult for an empire of any size to get enough. It seems to me, nanites especially, should have a building to make more. They are displayed throughout the game as pretty much a staple of older empires. They are everywhere, yet there is no way for the younger empires to get them aside from the L gate. There is no tech for them, nor is there a way to sufficiently supply an empire. The L gate systems are really the only source. By the time an empire can use dark matter, nanites should be old tech and redundant and easily obtainable.
Which brings us to dark matter in the later game. We can research the various tech that use it, but can't research a way to make more. At some point in a playthrough, this should also be rectified by a building of some type. The fallen empires can obviously make it, or at least have a ready source of it, so at some point in a playthrough, there should be some way, besides a few black hole systems, to get a ready supply. Even if it is from conquering a fallen empire.

Dark matter will be generated by any black hole observatory if you have the dark matter drawing tech. And, if you have even a little dark matter you can use the market to buy more
