I immediately change my ruling party to the Belcistas and change into a democracy again. Hopefully, this will help my militancy.
Unfortunately, the reactionary party is elected, switching me back into a Presidential Dictatorship! And with 50 less prestige, to boot!
(In the meantime, this nasty event fired--half my army was destroyed! I was forced to change one of my POPs into a soldier simply to reinforce my forces)
The upshot of all of this is that my political situation is just...bizarre.

All of this makes my population go nuts, of course. I though 1860 to 1865 was bad, but this is 10 times worse.
Eventually, I bite the bullet and pass good healthcare reforms. This, in combination with political reform, causes the militancy of my poorer POPs to drop rapidly.
All the rebel suppression I did made the population drop by almost 400,000--almost 10% of my entire population!
Luckily, by late 1869 a slim majority of my population is liberal. Unluckily, their vote is divided between two parties. Hopefully, my militancy will drop enough by the time the next election happens that someone other than the reactionaries or anarcho-liberals wins.
And it looks like that election will happen in late 1870.
(Also--when the interface says MIL or CON are changing by +.x or whatever, does that mean per day, per month, or what? I looked at the manual and the wiki, and couldn't find anything)

that is some serious revolting! It seems the problem for you is that the Liberals are split between 2 parties, where as the reactionary only have one party to vote for...

You have a wierd political system. 
Have you considered finding a tech trading partner? Youve got lots of spare RPs that you could use for trading.

Go anarcho-liberal dictatorship. You get immigrants, and can promote non-state POPs, but you can still control which party is in power.

Well I am sure that you could find a trading partner somewhere. Try the Ottomans, Spain, Mexico, or Japan once they civilize. You are going to have to kiss a lot of ass to hope to get decent deals, something like 150+ relations, but it shouldnt be too hard. Give gifts of 100 pounds as it is the most cost effective method.

Funny thing is that my reactionary POPs are the most likely to revolt. You reap what you sow, all I can say to them...Also, revolts are luckily very uncommon (compared to previous autocratic periods) (Also, my CON is going up like a rocket!)
I choose not to raise nitrate taxes in this event. Hopefully, this will avoid the War of the Pacific.
Finally, I start trying to raise my relations with Brazil. I might be able to pick up a few useful techs (military ones, mostly) and an alliance. Increasing my relations with them will also greatly reduce the risk that they will come and stomp me.

I simply don't have the population, meaning I can't get enough industry meaning I'll have too small a military meaning I'll have too little prestige. The best I can hope for is a high second tier finish, say about 9-12)

You could still become a great power. That high CON means that your plurality will also increase quickly, meaning you could see a good amount of immigration coming your way.
Even if you do not become a great power, a secondary power place is a very good finish for Bolivia. You still have another 56 years!
Even if you don't become a great power, if you can complete the conquest of Chile that should give you plenty of prestige and population to have a fair shot at it.
Moreover, stick with the anarcho-liberal dictatorship idea. Grant wealth voting rights, and censorship: that way, you get to stay as a presidential dictatorship, but you make your country more attractive to immigrants. Without, naturally enough, ever having to face a vote on the matter
