When I first encountered this problem, I thought it was something that just escaped the devs, but a few patches later and it's still there.
When Byzantium is fully annexed by the Ottomans, their cores start to disappear. Since the Greek provinces are associated with the Byzantine cores instead of Greek cores, when the Byzantine cores are gone the Greek provinces have no cores besides the Ottoman ones left. This is unlike Bulgaria, Serbia and Albania who have their national cores in place throughout the game even after being conquered due to the "never disappears" national mechanic. The Greek cores reappear if the Greeks revolt, which they rarely do because they're an accepted culture and the Ottomans (ahistorically) manage to convert the Balkans in a century.
Aside from this, when the Greeks actually do revolt, they often revolt into feudal duchies like Epirus and Crete instead of Greece the nationstate which seems a bit counterproductive from a nationalist standpoint.
What's my problem with this? If you're playing a third party, like Russia or Austria, and want to dismantle the Ottoman Empire, there's no way to release Greece without stupid workarounds like conquering a Greek region, making them revolt, then release them as a vassal, and then feed that vassal. Yet historically, they were one of the most eager nations to break away.
