Should the Syncretism tenet allow the faith to use unique special buildings that are specific to that faith? in royal court they allowed these syncretism religions to have full use of artifacts specific to the faith so should special buildings be any different?

I would say it's highly difficult to implement.
Take Eastern syncretism. As Nestorian you would have access to several holy site. You would have access to Buddhist, Hindu, Zoroastrianism, Jainism and Taoist holy sites. If you controlled all those your ruler would simply be extremely overpowered with all the bonuses.

If you’re already large enough to have access to all those religion’s special buildings, I don’t know that being overpowered is a concern.

I think while being able to construct/use generic temple in holy site of syncretized/rightful faith is overkill (imagine being gnostic and could construct great temples in 23 holy sites), there's nothing wrong to christian-friendly pagan to construct Notre-Dame or Cologne Cathedral.

If you’re already large enough to have access to all those religion’s special buildings, I don’t know that being overpowered is a concern.
Even eastern religions can't use each other's holy sites, granting this to another religion with sync would be just too much game breaking.

Yes, yes, yes. The syncreticism tenets should do more for their opportunity cost of picking it over other tenets. They should ALSO count-as requirements for some achievements and decisions. If I'm wasting a slot to roleplay my realm intermingling with another religion, they should at least do something more useful than a mere opinion bonus and the ability to use their trinkets. IIRC using artifacts of the religion you're syncretic with wasn't even a thing before a recent patch, and I think it's a step to the right direction.
It doesn't even protect you from Holy Wars so what gives?

As for shared holy sites from Syncreticism, I would LOVE it but I'm not sure if it would be easy to implement. Would be nice to have usuable pagan holy sites in the middle of no where as a christian or muslim. Because as of now Holy Sites are just too static and creating custom faiths of in an area remote to your religion means you won't even be able to have head of faiths of your own.

I think a good alternative implementation could be that a syncretic faith cannot build on other holy sites outside of their own, but they should count as that religion for enabling already built temples. This could avoid some great temple spam (which in addition to being overpowered is also weird because you can only build these at holy sites for your faith not at any place that some faith in your religion considers a holy site).

As an example: lets say you took the decision to reform Mozarabic Christianity to have Islamic Syncreticism. Mozarabic should now count as Muslim for enabling the Prophetic Mosque in Medina (should you, a Mozarab, somehow occupy it). Normally a Christian faith would have this building disabled since they are not a Muslim faith.

Yes, I can see the point of taking some decisions when you are in sync with the faith. Like creating empire of India as Nestorian or that Jewish faith that has Eastern syncretism.
Currently I can't. But would be fun if I could.

One thing that could be implemented though. If you have syncretism with a faith you don't benefit all benefits of a Hindu holy site, but you could possibly have some benefit? Like Hindu rulers have better opinion of you.
