Please explain your issue is in as much detail as possible.
Researched the "lake vaporators" breakthrough before creating a lake which. When the lake was created it proceeded to fill on it's on based on the numbers when you select it. Graphically it is unchanged and appears to be a completely emplty lake. Saving and Loading the game does not fix it.

Can you replicate the issue?
I proceeded to create a different sized lake and the same problem occurred.

I have the same issue, without the breakthrough. But on my map it appears to relate to terrain height. I habe a high plateau with 86% wind power bonus where the lake water shows either a half filled lake (although it is at 100%) or an empty lake. But the lakes on lower levels are filled normally.
 
I suspect the devs will need save games showing this issue to look into it. Thanks!
 
I am also suffering from this bug. I have attached a savegame and screenshot showing the problem. The full lake at high altitude renders as if it is empty (apart from a small bit of water on the right). The half-full lake at high altitude, and the lake at low altitude render properly.

I have as far as I know I have the latest patches of SA and all the DLCs.

I was also getting the bright white silhouette of the lake basins from higher altitudes this is not present in my present game. I have quit several possible interacting programs: Nord VPN, Malwarebytes, CleanmyMac X prior to attempting to build lakes in this game.

Well, that may be true if you are already having this problem. I experienced the increase with height too. But, in my case it was a problem with inadequate graphics resources. I refer you to my last post in the discussion "water in lakes not showing up". In my case, I never saw water in any lakes and developed the white silhouettes of lake basins with altitude. I would have to stop playing that game when that happened, because I could go no further. By switching from my iMac Pro Mac OS to Windows 10 in boot camp the game runs with greatly increased graphics and I have no further issues. If you are not using a Mac I don't know how to help. PS: I mentioned in my previous post, I was not having the white silhouette issue. I was wrong it showed up immediately after I returned to the game. However, all is well now. My lakes have tons of water!
