I supported independence of a few races and now I cannot withdraw that support anywhere after the main faction that controlled them initially is gone. I cannot declare war on them now because the "support independence" is still flagged for them by me. Is there any way to remove that? Even by using the console or something? I'm way past the end game event and was ready to win too.

Is this a bug? My Iron-man game hopes not. :(

Try "war_on_player" to force them attack you.
Or "unrest.4200" on all their planets to wipe them off the map and turn their space into a bunch of rebel states.
Or use "play" command to take control of a 3rd party empire, claim all their planets, start a war, then take control of the state in question and immediately surrender.

It seems I cannot do any console commands when in Ironman mode. But thankfully, I had enough planets in my boundaries to win the game with a Domination victory. In the future I will not play in Ironman mode because that was a crippling bug and I wouldn't want to go through not progressing the game due to something like this.

Thank you all that helped in replying to this original post.

If you don't mind wasting achievements I believe it's easy-in-principle to disable the ironman flag in your save game [killing future achievements in that game] but allowing for the use of console commands. I had a corrupt game a couple of patches ago and had to do that to fix the problems.
