I play Denmark and I very often get a problem when Scotland supports Swedish independence. I know I can declare war on Scotland but they are allied with France! Is the a way to stop Scotland supporting independence maybe by improving relation?

Usually only people who dislike you will support the independence of your subjects, and it is almost always rivals.
Are they perchance allied to an Irish nation? They often are, no CB the Irish to bring Scotland in without France. Or wait until France dishonors because of a war against Burgundy/England/Spain. Or ally France, call them against someone and then declare on Scotland when you are in a war with France.
