In my current game, as Germany, I just completed the invasion of Yougoslavia. My paratroopers jumped on Creta and the Italians already controlled Greece mainland.
Right now, I can supply Creta from the ports of occupied Yougoslavia but...
If I follow the historical path (which I intend to), I'll soon have to create the puppet state of Croatia.
It means that occupied Serbia won't no longer be directly connected to the Reich and it won't have ports anymore.
Always in an historical way, Germany should get a portion of Greece (around Saloniki), Athens and the western part of Creta. Again, the mainland parts of occupied territories won't have any direct connection to the Reich.

I understand that my units in Croatia won't get any supply issues (puppet state) but what about those in Serbia, in Saloniki, in Athens ?
Will the supply flow through Croatia, italian/bulgarian occupied territories and reach them ?

Yeah... HOI3's supply system is really broken. Your troops are supplied from your puppets/allies while in their territory, from what I've seen. If they run out of supplies then your troops are worthless.

first what is important: what version do you play?

since some weeks / months i play tfh. before i had some problems as you described. since tfh i have no problems. i usually make spain a puppet and i prevent convoys from being filled. my gibraltar garrisons always gets supplies and fuel through spain puppet. same was just yesterday in the israel area with greek and turkey puppet on the supply route. actually that area had some problems but they got some supply (infrastructure in turkey and middle east is horrible)

If it's a well-established puppet, your troops will be supplied up to a certain amount. For instance, as Japan the supply situation in Manchuria is okay. The same goes for allies; so as US you won't have problems with supply in the UK. BUT, when the puppet is only scarcely developed or just created, or you just liberated a country, major supply problems will occur.

E.g. when you play as US and occupy what used to be France, just 'forget' to liberate it, at least until your troops have moved sufficiently eastward to be supplied from Amsterdam or Hamburg. Or when Japan starts overrunning the Philippines; just wait until they conquer it, then take it back. Defending it from land that is still Philippine is nearly impossible due to the lack of supply.

Actually, I was more concerned about supply going on land THROUGH allies and puppets in very specific remote areas.
In the version I play (SF - mod ICE 3.3.4), it doesn't work.

Otherwise, the supply mechanism, related convoys and infrastructure concerns, is not new to me.
BTW, even if it has some major flaws, the supply system on land is pretty realistic, though complex as is logistics. It even follows the "400km" rule.

I'll have to skip on creating the State of Croatia then. Same goes for german occupation zones in Greece. Too bad...

i dont know about all ICE mod details even i played a for some time but returned to vanilla. ICE is imo to flawed and too much railroaded but its lovely made and they put a lot of work into it. but they have other features (bugs?) like units loose xp while upgrading. i have no idea if these are some similiar issues with the supply system. although SF is the biggest step to a playable game i really can only say: get the missing dlc in the next steam sellout (-75%).

in general the main logistic problem is if you have simply too many units in an area compared to the logistical abilities (i even had once serve logistic problems in poland BEFORE barbarossa started even as i eliminated all rebellion, had infra 10 all way, best lawa, techs and leaders. my problem just had been that i had too many brigades in the small area east of krakau (
