The big plusses are the tooltips showing combat modifiers so you can actually see what you are doing and the new logisticspenalties to prevent unrealistic invasions. Urban combat is also a great addition as are the Spheres of Influence (no more unrestricted DOWing).
The biggest changes are in arial combat where groups over 4 fighters receive a penalty for every extra fighterunit. 1.06b had the same penalty for humans and the AI, while in 1.06c it's for humans only which makes it very hard to achieve airsuperiority. It is not my favourite part of the game but if you avoid making large stacks you can live with it.
In 1.06 you receive damage in exchange for sunken shipping in unescorted convoys so you have to take real good care of your navy, but the plusside is that in 1.06c convoys, even with escorts can be attacked, which may make convoyhunting a viable strategy again against the British.
The -20 supplybug may affect troops in overseas territories, but there is a way around this problem(see this thread
Out of supply combat problem for more information).
Other problems are one with the correct saving of the values for terrainmodifiers, but that is being worked on.
Some people say that it introduces more problems than it solves but all in all I'ld say it's a very good addition that introduces many of the constraints that commanders back then would have had to live with as well.
