As described in a recent dev diary, independence factions will focus on fighting their liege when war breaks out, leaving the remaining vassals as passively hostile to the independence faction by default.
If a vassal actively joins their liege in the war, this should potentially allow them a hook (or other reward) to acquire territory from an errant vassal upon victory; a very popular ruler can count on their vassals to take an active part in support of their liege.
On the other hand, displeased vassals -- whom did not formally join the faction before the declaration of war -- may choose to allow safe passage to the independence faction (flipping to passively friendly) or deciding to join the revolting side actively as they see the faction's increased chance of victory (or as an ultimatum to a hook).
Additionally, original faction members can flip to passive/active in support of the liege due to a hook or as a consequence of being the first to surrender (likely when their demesne holdings/family is captured by liege's forces). The liege would still receive an imprisonment reason after the war, but imprisonment would not be automatic as with the faction members standing out until the end.
In any case, perceived betrayal toward either cause will result in any relevant fame/opinion modifiers; individual character traits would play a role in a vassal's decision to flip or not.

Especially if the claimant faction is fighting to install a vassal character not already in the faction, that vassal may choose to join the faction fighting for their claim during the war. They can also choose to actively support their liege against the faction, greatly increasing the chance that they will sue for a white peace when seeing their claimant opposed to them.

Though only the most loyal (likely family and sheriff/marshal) vassals would actively support their liege against a liberty faction, passive support for the faction (allowing safe passage) could lead to a snowball of vassals flipping sides if they see an opportunity.
Vassals that actively support their liege and rack up more warscore than the current marshal/sheriff may make the case to their liege that they are more worthy of the council position.

When it comes to popular factions, vassals that share the culture/religion of the revolting forces can choose to flip to actively aid them in their aims (all vassals can allow safe passage in hopes of reducing raids in their demesne, etc.); they may or may not end up leading the faction depending on their contribution and approval of the popular faction over their hero of liberation (a potential source of infighting...).

Perhaps the least likely to receive active support from any of the liege's vassals, any vassal that does flip to fight with the peasant faction will have the ability to lead the peasants and divert them to accomplish their own agenda.
