Excluding current issues with the drifting of kingdoms there is at present a slight problem with the Dejure drift.
I guess the most common situation happens in Spain. The Empire of Hispania contains 7 Dejure kingdoms but 6 can be formed by Catholics and only 1 by Muslims.
This means that if playing as a Muslim slowly all of Iberia will drift into Hispania, unfortunately as soon as you create Hispania than the dejure drift ends. This is very irritating as if I give Andalusia to a vassal, I am still stuck with all the Duchies around it.
There are really a few solutions.
1. Have a primary kingdom title and Empire title, and all duchies not dejure part of a kingdom will drift to your primary title. This sorts it out in some ways but can be a bit annoying at other times.
2. allow the Emperor to designate the Defacto kingdom of a duchy. This would be perfect though understandly a little complicated to do. Basically If as the empire of Hispania you conquare all Frankia and Hispania you can make Britany drift into France. As Britany you cannot create and France you can.
3. Thirs option is to elliminate requirements for kingdoms. tbh I dont really like the requirements anyway and fell that it would be better to get rid of them altogether. For instance its a little silly that if the Muslims invade Italy they cannot create the Sultanate of Italy, that is unless they attack it in a Jihad. I understand the issue with Wales for instance (though I would like it to always drift to England if taken over, though even then its a little silly.
The issues that I have mentioned are most pronounced in the far east (Kingdom of Cumania and Perm for instance), Parts of the HRE (Italy Pomerania and Frisia) and Iberia mostly if you are Muslim. though there are probably a few others. Another issue is for instance Jerusalem where parts tend to drift to Egypt and it becomes very difficult to put it together again.
