I was playing as Duke of Bavaria, King of Bavaria and HRE Emperor. Those were my titles. The kingdom has primog. succession, which is what I like due to the RP element of it. What I noticed and didn't like was that when another duke of my dynasty was in front of me in the elective monarchy HRE, he was set to be my heir to everything except the kingdom. Shouldn't the douchy and the counties under it follow the same rule as the kingdom of which they belong?

Also, what if I wanted to keep playing as the king of Bavaria and rather lose the emperor title than give up the kingdom? Is there no way to choose the son over that other dynasty member duke even though he's first in line to the Empire?

No. Each kingdom will follow its own succession. For example, if you were an emperor with primo succession, but you owned a lot of land in a de jure kingdome that had gavelkind then you would have all the land within that kingdom split up, but the heir to your empire title would follow the primo rules.

I don't think you understand my question. The titles withing the kingdom does not follow the kingdom rules nor their own rules, but rather changes and follows whatever my highest title allows as long as it is someone of my dynasty.
For example, my current heir is also my son, so mousing over the duchy title shows that it's elective, even though it prior to me becoming emperor it was primo. If it's someone else and not someone of my dynasty mousing over shows that it follows the rules of the second highest title, the kingdom, which is primo. Lastly, someone other than my son, but yet someone of my dynasty is next in line of the Empire, this time, the duchy and counties also show elective succession, even though I feel at least they should follow the rules of the kingdom of which they belong. Are lower titles succession laws supposed to change like that? And is there truly no other way of choosing which heir you're going to play as?

Because in that case I'd rather lose my emperor title and continue playing as the king, but seeing the kingdom goes to my son, and ALL other titles goes to a distant relative, this seems impossible...
