So I get the general idea that ideally you want your submarines closer to the area they are going to patrol to maximize the amount of time they can be out to sea doing their thing.

But what else should I be thinking about in this regard? Do provinces with bigger ports lets them get strength/org up faster? Do more subs in one port slow the process down so I should attempt to spread them out over many ports? If I have them based in a puppet of mine, rather than my own territory, is that going to slow down there re-provisioning, etc.?

The rate of Reorg will be maximal when the size of naval base is not exceeded by the amount of naval divisions in it. The rate of regaining strenght does depend on the 4 repair techs and ESE.

Whether the provinces is owned by you or an ally of you should not make a difference. If it is owned by your enemy it might slowdown Reorg, i did not check this for naval units. It does slow down regaining Org for landunits.

Regaining fuel and supplies is another issue. Both happen very fast, but only while the depot they are derived from contains enough oil and supplies.
