This is not a problem in that way actually. I find it's the opposite; that the hyperteching nations will suffer. When I played with the new patch on Friday in Europe Ruined 2 as OE, after I had reached trade 7 (which costed 50% more after new patch), trade tech 8 costed 150000 in 1630, though it seemed to drop to 60000 a few years later. The point is, the penalty does not cause problems for nations with lower economic techs, only for higher tech nations. When a game is played from start with this setting, I believe it will certainly even out the economic side of things.
There is a new problem however, which is that the traditional hypertechers are more likely to invest in military tech now. To some extent this reduces the number of temporary CRT advantages the economically worse nations are likely to get, because there is no way it is profitable to only focus on economic techs for a longer period now. If you do so, you simply end up paying a lot more for the same techs as you would have paid later.
EDIT: I was under the impression that the ahead of time penalty had changed as well?
