As far as I can see the Straits of Messina are unique in that the strait crossing goes over two sea zones. Can ships in either zone block an army's passage, or do you need ships in both in order to block?

One in either will block. In my experience this is one of the hardest straits to get across.
Only a fleet in sea province 998 (Gulf of Taranto) will prevent using the strait, as indicated in adj-defs.csv.jwolf said:
