As far as I can see the Straits of Messina are unique in that the strait crossing goes over two sea zones. Can ships in either zone block an army's passage, or do you need ships in both in order to block?

Only a fleet in sea province 998 (Gulf of Taranto) will prevent using the strait, as indicated in adj-defs.csv.
In order to also be able to block the strait from the other province, you would have to add this line:
