This is working as intended. Terraforming to hive worlds/machine worlds removes all features except strategic resource gatherer features (like Crystal Caverns).

This particular instance, where the portal feature is removed but the planet modifier saying you're still getting trade through the now nonexistant portal isn't, and keeps firing events updating how well the trade you're not making is going, seems unintended to me. Either both should be removed or neither should be.

This is a bug however you want to look at terraforming. Should it remove beneficial deposits or not (I think it should not remove them. Whole point of terraforming is making planets better not worse).

I found a workaround via save editing, just add back dimensional portal deposit and it would work ok.

Add it under some unique number (16778126 in this case) to deposits={} (not one in planets definition but in top level one), also dont forget to change planet=1234 to your planet number (planet number is a number under which planet is defined. Should be right above key with planet name when you search it).
Code:
deposits={
       ...
       16778126={
               type="d_portal_research_zone_gestalt"
               planet=1234
       }
       ...
}
And then add this deposit number to your planet deposits. Best way to find your planet is just to search (ctrl+f or whathaveyou in your text editor of choice) planets name. Hive world probably would not have any deposits, so you can look around to other planets to see how they are added.
In my case:
Code:
planets={
       planet={
              ...
              1234={
                     ...
                     surveyed_by=2
                     surveyed=yes
                     deposits={
                            16778126
                     }
                     situations={
                     100663297
                     }
                     growth=56.198
                     growth_species_ref=494
                     ...
              }
              ...
       }
       ...
}

Either both should be removed or neither should be.
All the modifiers which affect Portal Research(ers/ Drones) stick around, since they're not features. They're actually still relevant if you push through the Extradimensional Experimentation GC resolution, which lets you re-introduce Portal Researchers to the planet through Advanced Research Complexes.
This is a bug however you want to look at terraforming. Should it remove beneficial deposits or not (I think it should not remove them. Whole point of terraforming is making planets better not worse).
Hive Worlds, Machine Worlds, and Ecumenopoleis all clear planetary features; both the normal ones that give worker districts and any special features from events. Again, with the exception of the strategic resource gathering features (for hive/machine worlds, but not for ecumenopoleis).

This is intentional. Not only do they clear the features, they went through and added specific exceptions for the ones they want to keep. I suspect they didn't want to go through every special feature added in the future and consider "would this survive on a hive world where literally all life that isn't part of the hive mind dies, or a machine world where the atmosphere is 90% industrial pollutants and not even breathable for most organics", so they just wipe everything.

Whether or not this is good is a different question. I would love if they stuck around. It's very silly to me that when you decide to e.g. encase an ecumenopolis, you decide to pave over the portal research facility instead of incorporating it into some other research complex, or that you decide to just stop talking to the subterranean civilization forever (and close the contact zone permanently), when having an undercity would be so thematically appropriate for an ecumenopolis. So I would love if it would change. But it's not a bug.
