Please explain your issue is in as much detail as possible.
Assuming the wiki is correct, the diplomatic modifier Mysterious Disappearances targeting Necrophage actions should only be applied on empires that are either Xenophile, Egalitarian or Benevolent Interventionist. In this screenshot the empire is Authoritarian Spiritualist Evangelizing Zealots and have a -71 Mysterious Disappearances modifier towards my Necrophage empire.

Steps to reproduce the issue.
Play as a Necrophage, monitor diplomatic relations with neighbors following population conversions.

This is working as designed.

All species are supposed to acquire the penalties at the same rate, increasing the falloff depending on the diplomatic pacts signed by both empires.
