My custom empires aren't spawning

Please explain your issue is in as much detail as possible.
Even after disabling my mods, the game isn't spawning all of my custom empires. I have them all set to spawn each time, but usually only about half of them show up. In their place, it's randomly generated empires. Also the flags aren't correct.
What's extra strange, is when I make test empires to try out, without every saved how it shows up when you start making a new empire except for the few settings you have to change in order to save (name, planet class, etc), those empires always spawn. But the moment I use empires I actually put effort and thought into, it won't spawn them. It really feels like the makers of Stellaris are trying to mess with me specifically.
Also, to be clear, I have absolutely no interest in playing with preset or randomly generated empires, so please don't suggest I do that.
I've reported this to "tech support" before, they told me to do a clean re-install, and when that didn't help, I was told to post here to try to see if I can get developer attention. It's unclear why if "tech support" cant help, they can't give me the contact information for people who can.
But in the event someone will actually pay attention to me posting on some forum, please help me. I'm really frustrated.
