Do you have mods enabled?
No

Please explain your issue is in as much detail as possible.
When creating a new empire, or editing an existing one, I only have 10 origins available:

Prosperous Unification
Mechanist
Syncretic Evolution
Life-Seeded
Post-Apocalyptic
Remnants
Galactic Doorstep
Tree of Life
Resource Consolidation
Lost Colony

Tried disabling/enabling DLCs, as well as reinstall the game.

Steps to reproduce the issue.
Load game, edit empire or create new

Please do a full **clean** re-install:

- move any valued save games elsewhere
- "uninstall" in Steam-Stellaris
- manually delete both the Steam/SteamApps/common/Stellaris AND Documents/Paradox/Stellaris folders
- re-install game in Steam, run a Steam Verify when done.
- start the game with no mods active and test

In particular you need to make sure there are no files or folders left under either the Steam Stellaris or Documents Stellaris locations, before installing again.

Tried it, multiple times, with reboots in between and even going as far as to remove what I could of Stellaris from the registry. Still the same result, only those 10 origins are available.

Are you sure that you have Federation DLC installed and enabled, because:

*Mechanist (Utopia)
*Syncretic Evolution (Utopia)
*Life-Seeded (Apocalypse)
*Post-Apocalyptic (Apocalypse)
*Remnants (Ancient Relics)
Shattered Ring (Federations)
Void Dwellers (Federations)
Scion (Federations)
*Galactic Doorstep (Available to everyone)
*Tree of Life (Utopia)
On the Shoulder of Giants (Federations)
Calamitous Birth (Lithoids)
*Resource Consolidation (Synthetic Dawn)
Common Ground (Federations)
Hegemon (Federations)
Doomsday (Federations)
*Lost Colony (Available to everyone)

You seems to miss the origins enabled by Lithoids, that you don't have, and Federation DLCs.

Ignore this, Franscesco was faster than I was and Deleting doesn't seem to work right now

Indeed it seems I was way to pre-occupied getting a game started, I didn't even checked if I had actually gotten the DLC, but hey, it's fixed now!

So embarrasing xD Just close this, nothing more to it and thanks for the help anyways =)
