Please explain your issue is in as much detail as possible.
When you meet another species that is part of a federation, you get first contact protocols with all members of that federation.

This happened to me in the early game, when the science ships of a foreign species with the "common ground"-origin arrived at my borders. I instantly got first contact protocols for all three races in that federation, although their home systems were very far away from me.

(as a side note: is it working as intended, that you get instant knowledge of the location of a species home system when first contact happens? Seems strange to me).

Only want to point out, that it happened again in my game with another federation.

No "lets find something out about the mysterious aliens".
Instead: Bam! Three new contacts you instantly know everything about.

This happended to me, when a known empire joined the federation of an currently unknown empire.

Really hope this is not working as designed.

Federations share their exploration, if one finds you they share the info with all other members.
Ah, ok. I get that point.

But what about the other way around: when you meet an unknown race in an unknown federation, you get several "first contacts", though you only met one unknown race so far.
 
As far as I can tell first contacts are always both ways. When exploring I sometimes get a first contact upon entering an empty system, which is adjacent to the station of an unknown empire, so I get a first contact when they see me.
