Please explain your issue is in as much detail as possible.
As world-eater lithoid living in artic world I took two planets from an empire but my lithoids seem to enjoy the continental worlds now with 75% habitability. I think there is +50% buff from origins but with the fact that I didn't use asteroid to get this planet there is no -50% from crater. Is this working as attented or not ?

This is working as designed.

All Lithoids have a +50% habitability bonus on all planet types. Hovering your mouse over the habitability perk of your species shows the basic unmodified information, it does not take into account your technology or other perks that might modify habitability.
