I could never really get into Alpha Centauri. The premise always seemed fun, but the gameplay never captured me. So I don't understand all the nostalgia for it, really. But, regardless, I don't think it has much bearing here, as it's essentially a completely different type of game.
Whether they're the same type of game is only relevant insofar as they're both science fiction. Regardless of its gameplay, one of the things that made SMAC so memorable was the abundance of work that was obviously put into tying technology in the game to real life science: there were 'softer' elements like psychic powers and a planet-sized hive mind and so forth, but as you made your way up the technology ladder nearly all of it was tied to real life theoretical ideas.
I don't expect Stellaris will match it on that count, given what little we know about it so far. After all, the entire premise relies on the idea of some form of faster-than-light travel. Yet that doesn't mean the game can't make the effort to appear tied to real world science as opposed to being an anything-goes fantasy of laser swords and death stars. I'd prefer the former over the latter.

Don't get too hung up on these numbers, they are not absolute.No. Stellaris will have around 500 star systems. You forget about the planets. Every system will have around 5 (estimated) planets too. Which would mean there are 2500 "provinces".
Meh, I'm really not a big fan of hard sci-fi, as it's mostly tied to our understanding at the time the story is written, which becomes dated very quickly. I actually find it more unbelievable than a lot of "soft" sci-fi.

So do star systems function like they do in a game of Endless Space? They have say ~4 planets per star system, but a faction owns the entire system with the ability to colonize the planets? Yes, as for whether the player may or may not colonize them, that depends entirely on the classification of the orbiting planetary bodies and the player's technological capabilities.
