Has anyone else seen this upcoming edition that includes all DLC for the game at barely more than the base edition? Makes it rather uncomfortable for those that pre-ordered the game.

Aren't price drops on old products pretty much an industry standard?
Thats the prize for being able to play on release day. You have to live with it or wait for a year to get a sale. Not really a price drop, it's more just charging current players more than new players. Price of the base game is pretty much the same, it's the fact that the DLC is added way WAY below the cost for people who already own the game.
Generally speaking, never pre-order anything. Not to skimp out on paying- that can be a good reason depending on your economic position, mind- but because you should generally be well-informed about any product you purchase. The industry relies too much on pre-orders to sucker people into buying flawed products. Not saying that was the case with Stellaris (but then I only got it around the start of 1.3), but its a good habit to avoid falling for it.
True. To be honest there was much wrong with Stellaris on release, and there are still bugs that have been there since release and still not fixed, but that being said it is and it was pretty much playable and also fun for the most part. Also knowing Paradox you can rely on them to support their products for a long time - see ck2 or euiv for example. This is not true in many other cases with companies I won´t name here. Because of this I see less of a risk when prepurchasing with Paradox games than i see with other games.
But all in all you are correct: Precaution is always advised.
By that token yes, early purchase of Stellaris wasn't that risky with regard to future game improvements. But making your early supporters pay ridiculously more for the same extra content that newcomers get is a pretty raw deal.
