Please explain your issue is in as much detail as possible.
I was in a federation with a mega corp (ruthless capitalists) they left the federation, the commercial pact was broken, yet they still have corporate holdings on my planets

Steps to reproduce the issue.

If you're getting the "Expropriation" Casus Belli against them once the Comm Pact is broken that sounds Working as Intended to me.
Just because you break the comm pact doesn't automagically remove all existing branch offices, they're just prevented from making new ones. (as far as I'm aware)
 
Yeah that sounds as if it's working as intended.
If you want to fully kick them out you have to declare the war, you can just status quo it if I remember correctly, it'll give the megacorp 1k energy per closed branch office (but that cost is not deducted from you, it's just free energy), alternatively win the war and get 1k energy per closed office yourself. (Correct as of 3.3.*, unsure whether that changed in the new patch yet).

This is indeed working as designed.

Broken commercial pact does not automatically remove existing branch offices it only prevents further ones from being established.
Also as mentioned they can be pushed away via appropriate war type.

It just felt weird that a megacorps is staying after a break down of the relations.
But it does make sense in a way, why should they leave...
