Please explain your issue is in as much detail as possible.
A Vassal of mine had a machine uprising. The vassal had 1 system with 1 planet and 2 habitats.

One of the habitats fell to the machines. I moved my fleets in, captured the system. Moved my armies in, captured the habitat.

The machine uprising was defeated and I instantly gained the entire system. Shortly thereafter I also gained the other habitat and the planet that was the former capital of my Vassal. The Vassal ceased to exist.

The system is "Hauer". The save is attached (a couple of days after the above events).

(Ironman game, only UI mods were used.)

Probably important to capture the starbase & colony yourself. But a one system Vassal probably doesn't have any fleets anyway after an uprising.
