I think it would be really interesting if (when invested in the biological ascension tree, or even an outcome of psionics) there was an event which could spontaneously generate new hive-minds in your empire the same way pops sometimes spontaneously adapt themselves to planets. Maybe it could even take root as a faction in the new faction system. Let's say some charismatic person convinced a few pops that the ultimate way forward was to join in a huge mental consensus.

Actually, that exact event could cause such hive minds to appear. It would be problematic because of how they would get purged instantly if they stay as pops in your empire though, so it should instead create a seperate empire. BUT they could get a special ability: They can, without having the biological ascension perk, still assimilate the pops ONLY of their original species.
So this would make them slightly different from normal hive minds, and turn that event into a larger threat for the empire that gets it.

This is a great idea, and I don't think that it's beyond the abilities of modders if the devs don't have the time/inclination to do it.

So, basically an armed rebellion only with a new Hive-mind empire forming instead of a normal one? Could be nice, but would require some awkward code tweaks. I think.

Or, if you want, allow them to assimilate other species pops and make it a crisis.

I admit I forgot about the hive-mind pops dying. Maybe some kind of proto-hive mind which only evolves to a true hive mind if you cave to their faction demands? That way they all fall under the hive-mind inside your empire, but don't die off.
