My scientist had gone missing for couple years and he turned up again as a "god" to the local primitives. I did not know how to respond to this situation, and these primitives were within my borders. This made me nervous so I sent in the army and purged all the primitives.

What does this scientist actually do? Does he accelerate their tech or enlighten them to become my enemies?

It sets off an event chain. He starts giving the aliens your tech and I assume they would become uplifted if you fail the other events. Its takes quite a long time before the next event fires though.

It uplifts them to the next tech era and go forth from there.
There is one chance to stop him without exterminating all the planet: a time sensitive mission, where you send 3 (I think) transport ships in orbit of the planet your scientist escaped.
Your troops raze the "temple" of the self appointed god and extract him, sacrificing a bunch of natives in the process.
The aliens revert back one tech era, and all is good in the jungle. If you fail, you risk to have a potential hostile empire encroached in your territory. Basically an hostile, soon-to-be vassal.

I had a weird glitch with the "rogue operative". Had him go rogue on planet I infiltrated but nearly done. 150 years, on Sol III (with industrial era humans), the event chain just continued as if nothing happened.

"What has gotten into you?" did not lead to a decision, but to him explaining his motives.

I did not try:"You will report for immediate extraction!" as I had read #5 as I would need 3 Transport ships / Armies on the ready, which I didn't have...

"You are insane." lead to him predicting my empires downfall in 100-150 years, himself betting on younger civilizations as the one he was trying to build on that planet.


I'll watch what happens... - the only thing I don't like is, that the system he is in is a choke point in my game, where my trade has to flow through to get to my capital.
So I guess I'll have to prepare an invasion force in 100 years or what?

Ok, so the extraction event occured anyway: it only takes 2 transport ships / armies, and the timer is 1080 days (3 years). Recruiting Armies takes 90 days for me and it is only 2 jumps away from a place where I can recruit, so I'm going for it. - Edit: Done. Wait and see if anything happens after that.

Edit 2: Next event was them shooting down my Observation Post with Ground to Space Missiles - at least it said that in the text, but my Outpost is still fine doing it's job. Sounds like a bug - probably should have really lost it.
