I just ruined my game as William of Normandy by recruiting the best mercenaries I could, then discovering that the band numbered something like 120 too many for my ships. Well, in CK2 that means they cannot travel at all. I cannot split the band even to ferry them across the English Channel, which seems a little silly...unless I'm missing something?

Unfortunately this is something you have to check before you hire them. There's no way to split mercs and I've done the same as you in previous games, only having 14 boats and hiring 1500 mercs, then being unable to do anything with them.
