should I be able to full annex or vassalize Swahili if I take all their provinces via Holy War?

If they own all their starting cores then no, definitely not. What might have happened before is that Mutapa won a few provinces from them, so tha Swahili was small enough to annex in one go.
Take 1 + mucho grand gold from them in the 1st war
Then fabricate claim(s) on neighboring provinces, take these until you can vassalize the rest of them.
Then in the last war vassalize them and integrate 10 years later.
