Maybe the next version or DLC will be called "Shadow Empire"
Countries that have lost all their territories, but still have a core, still have a mechanism in place.
Players or AI can control them, and they can still contact about overseas sympathetic forces and local conservative forces, looking for opportunities to come back at any time.
Shadow Empire has only two endings:
1. Break out an uprising at the right moment and succeed in taking power.
2. The core disappears and completely disappears into history.

Also, I recommend resurrecting IR.

So some kind of government-in-exile mechanic? I'll be honest, I'd rather have a complete overhaul of how Separatist rebellions work - and I might write a suggestion on that myself - than essentially overseas partisans. That seems very modern for the era, and the closest I can think of is French nobility fleeing to England (imagine the shame!!) during the Terror. The core completely disappearing also sounds like breaking the uprising would ammount to genocide. It would also immensely stabilize the empire holding it for all time, and EU4 already has too stable empires.

Either way, I'd recommend posting future suggestions in the Suggestion forums! Devs are more likely to read them there! :)

The disappearance of the core signifies that, due to the passage of time, the old man has passed away, and no young man remembers the former glory of the old empire. The new life is completely integrated under the new order.
Restoration is just a joke to most people.
So the Shadow Empire no longer exists.
