You can probably edit your save file to change the localization for the Apostolic Palace. It would have been nice if they added in a "change description" button or something so that you can take matters into your own hands without save editing. Additionally, if you decided to go pagan and you restored the Pontificate Maxima, the description isn't technically incorrect since the Pope is also a Pontifex, so you could read into it that your character is also calling himself the Pope to further spite Christians.

even if i rename tbe palace, the description still refers to the pope, as a Roman Emperor it is rather obnoxious.

Why is mentioning the Pope a problem though? Even as a restored Roman Emperor, you're not going back in time. It was the Pope's palace, now it's yours. The papal association is part of the city's history and the building is still useful to a secular ruler.

Though I do wish wonders could be destroyed in the course of a game. That would be very helpful.

Maybe the devs can create something like De Jure Drift, so the Palace can "Drift" to you..?

Plenty of former pagan buildings ended up being converted to Christian use (including the Lateran, a different papal palace). It's only fair to do the converse.

I do agree that PDX can't be expected to account for every scenario, but restoring the Roman Empire and moving the capital to Rome is the core feature of a DLC, so it ought to be accounted for.

Perhaps if you restore the Roman Empire, convert to Hellenic, and burn down all the churches in Rome, that event could also destroy the papal palace. Or maybe the burning event would trigger a secondary even that gives you a choice between renovating and demolishing the palace.
