Plenty of former pagan buildings ended up being converted to Christian use (including the Lateran, a different papal palace). It's only fair to do the converse.Why is mentioning the Pope a problem though? Even as a restored Roman Emperor, you're not going back in time. It was the Pope's palace, now it's yours. The papal association is part of the city's history and the building is still useful to a secular ruler.
Though I do wish wonders could be destroyed in the course of a game. That would be very helpful.
