Hi all,
Fixed the issue for me, I feel like uninstalling will do the same job but I had data limitations.
The Fix:
Created a back up for the game
Uninstalled
Restored the back up for the game
Deleted all workshop mods - (I had a lot of them) - (I also didn't have any of them running when I started, when it wasn't working)
Done.
I have no idea if it was the reinstall, the mods or both that were the issue but this has fixed it for me.

Back up the game through steam.
Steam tab up the top left.
Back up / Restore game
Select back up
Select Stellaris
Select a folder to backup game too, I use the DVD option (it creates less files but they are larger)
Uninstall the game
Then go back up to Steam tab up top left
Back up / Restore game
Select Restore game this time
Select Stellaris
Hopefully it'll work after that.
In regards to mods, yes I did not have them activated I just removed them from subscribed which may have helped me.
So Steam workshop unsubscribe to all.
I did just get another slow down in the game unsure why but I just exited as I'd had enough for the night but there was a significant improvement after reinstalled and unsubscribing from all the workshop mods.
