I have no drop of doubt, that when TES VI comes out, it will completely ignore ESO Lore, and continue where it left out with Skyrim. TES is simply a train when it comes to Lore, it goes in its own direction and there is no stopping it. ESO is like a car, it will go where ever it wants, however it wants, and it will not care how it gets there.
And EK mod is a passenger on the TES train, that at least is certain.
Bethesda still implicitly approved it by publishing it, though.
Honestly, I've yet to see any contradiction to pre-established canon of any real importance that can't or hasn't already been explained away.
I honestly think it is more likely they'll go the opposite way, and try their best to establish ESO as lore. If ESO survives as a game they would be foolish not to.

I dont think that worries then, Arena, Daggerfall, Morrowind and Oblivion all happen under one Emperor. Bang, Bang, Bang um, Bang.
I don't really think much of ESO is relevant to ES6. ES6 will most likely take place after Skyrim, 600+ years after ESO. Anything that happens in ESOs storyline will most likely be intentionally vague and irrelevant to an RPG that takes place over 600 years later.
Queen Ayrenn was born in 2E 555; Tiber Septim declared the Third Era in 2E 896 or so. Skyrim is set over 900 years after ESO.
It probably won't affect ES6 or any other future game, but it will likely remain cannon.
