In vanilla,it's pretty much a no brainer to build as many cities in your personal demesne as possible.Things obviously isn't the case here because things have been altered.Just wondering what everyone's thoughts are.

I'd say mixed, otherwise if you abandon temples, you'd miss out on archmages, and they are vastly superior during the skirmish phase compared to other troops. If you dumb cities, you will miss out on income.

This is good advice. Also, archmages have access to some powerful tactics that can boost the combat performance of almost all troops. They're definitely worth having along.

You also want to consider the culture of the province that you're building in. Different cultures have different military buildings, and certain cultures get more out of different holdings. Altmer, for example, miss out on most of the heavy infantry available at castles. However, they can raise much larger levies of battlemages from castles. They also can raise superior numbers of archmages from temples. Redguards, on the other hand, don't get great mage levies from any holding, but they do get outstanding cavalry levies from castles.

What do the Bosmer and Ayleidi get? I'd imagine more archers from castles, do they have a malus like the Redguards with their mages?

The Bosmer are one of the cultures/races that miss out entirely on cavalry (the other two are the Argonians and the Tang Mo) and they miss out ever so slightly on heavy infantry. They get extra light infantry and archer buildings to compensate, and their archer levies are the biggest. They also get extra spearmen at the castle. Bosmer castles also include a building that offers +fort level and some extra battlemage levies, but otherwise, their mage offerings are standard.

The Ayleids on the other hand have some of the best mage buildings of any culture (not as good as the Altmer, but still quite strong). Their cavalry levies are inferior to those of many cultures and their heavy infantry levies are below average, but the Ayleids get some extra archers and one of their unique buildings (there's castle and temple versions) includes archmage levies and a boost to military tech growth.
