Ship Uprgrading Buggy/Inefficient

I have noticed that I have to upgrade my ship multiple times. Is this because you have to wait a few days or till the next month for the new design to register?

For instance I just had an old design that I hadn't upgraded to. I altered that design after discovering a new tech. I didn't unpause the game after upgrading the design and immediately upgraded my ships. They upgraded to the old design. After they were finished upgrading I was able to upgrade my ships one more time to the new design.

So I think I figured it out. It will upgrade to the auto-design even if you delete if you don't let time past first. I started a new game, created a new design, deleted the auto design and then upgraded. After it finished upgrading I noticed I could upgrade again. So I checked my ships and they upgraded to the auto upgraded design I deleted.
