I suggest that you check out the Space Empires series, specifically SEIV & SEV. They both have a very nice, and easy to use method for ship capture that worked wonderfully in game. You had a specific "Boarding Party" component that you could install like any other component, and it was a tech that had to be developed. So, not everyone got it, and it didn't always work. But, when it did, it was pretty cool.The biggest problem with capturing ships is, that you either have to make it random or very difficult or the players will just start to exploit it. Someone posted a picture of Homeworld in this thread and in this game, capturing enemy ships was an easy exploited mechanic to break the single player.
First method I dont think you need the return trip (its boarding afterall), so the technology works by having a dedicated machine (imagine one way portal) and you have to stand in them to teleport.What stops your enemy from teleporting you right back into space? Or even better, into their own engine's exhaust trail? Crisp space marine coming right up.

While I am all over the idea of physical types and varying sizes for the different races, that unfortunately really hasn't been taken into account in the game, so it's not a factor at this time.One theoretical point against boarding is that the species in the game can be very different, so even if you have borded an alien ship, you might not be able to use it as it is build for a species with a very different physical appearance and the alien ship's life support system is not sufficient for your species needs.
But it could still make sense just to study their tech
Maybe you could use your science vessel to research them? To learn some tech from the other race and to operate them with lesser proficiency, because they are not made by/for your race.Could your species even operate a ship designed for aliens, though?
