They should add an option at the beginning of a game to influence how many primitives are generated in your galaxy. I want to play a game with very few space faring empires but lots of primitives to uplift/enslave.

They should also make it so primitives do not share species with other empires or other primitives. As a matter of fact, empires shouldn't share species with other empires. Hate that.

If either of these two things can be done already through the game or through manipulation of the game files please tell me.

Well portrait is already suppose to be coded to not be reused, but if game run out them game start reusing them, so the more portrait are added to the game the less it will happen on larger map.

As for the first thing I agree, there should be an option for them.

I'd like to see it at least linked to total habitable planets, it does seem odd when I have more primitives than I have AI nations in my log.

yes totally agreee the more options you give in a game the better. it costs very little to include the choice an having less is just stupid. i member when EA brought out the recent CnC games - the options for skirmish where non existant while the early cnc games had loads of options.

One area where stelllaris is lacking is the start game options but they have added allot since launch. Would still like to be able to increase the AI and FA numbers without mods.
Yes would like to have more or less primitives.
I would also be quite keen to have a duel system start. Two empires spawn on different worlds in the same system (or even moons orbiting the same gas giant) ect

One thing I noticed is that since 1.3 - the number of pre-sentient races have really decreased. I used to find a few per game, but now, I am lucky if I find 1.

That's odd. My current game has quite a few. I can't speak about what it was like before, but they don't seem that rare in 1.4 in my experience. As for the sentient primitives, I'm pretty satisfied with the current number, but more options are never bad.
