Seniority law: Heir not of my dyansty

I have seniority law and a son who is from my dynasty, and yet my heir is some random duke who is not from my dynasty. Why is that?

It maybe that senior law can include sons of mothers from the dynasty where the father is from another family.

But it is probably a bug (I once got something similar in EU3 where an Ottoman sultan had a Jalayrid heir...)

I assume you're talking about CC2 in which case just assassinate the duke and anyone else in your way until your son becomes the heir. Failing that reform your inheritance laws until your son becomes your heir.
