I do not expect any of those in core game, but that`s how I imagine later development of Stellaris.
Fleets for sectors controlled by sector with max size of lets say 20% of max fleet size of the empire.
Survey, colonization, fleets, personal wars between sectors of your realm or other realms` sectors non-involving whole nations if they chose not to take part, independence wars and etc... Some of those rights declared/limited/forbidden by national laws passed by ruler or the vote according to the government type.
Actual trade system involving trade routes - blockades, natural piracy (with possibility to expand and even create a nation by colonizing first planet if not dealt with or controlled with possibility to hire as mercenaries) and government sanctioned piracy type there if identified (only way to do that is to board the space-ship) giving consequences with some kind of events of your own population/government, reactions of other nations and ETC...
Probably some rare not common resources implementation that would generate natural requirement for trade agreements between nations all trade generated automatically if any trade agreements signed. This would not generate any income of main resources, just would give your nation an access to some rare goods giving some kind of small bonus towards better ships equipment, science or happiness bonus after certain techs reached for some of those as you would have to know where and ho to use some alien fruit or whatever... could be in units as according to the size of your nation you would need a certain amount to have access to to get 100% of the given bonus auto-trading anything over 100% mark splitting equally the excess amount between trade partners.
Trade would be inflicted also by natural deficit of any main resource deficit buying it from other nation by setting up max amount could be traded of each per month auto buying what ever you a running short, if nothing so credits in case any of you partners with trade agreement signed needs any of your for sale ones...
Patrol certain sectors or boarders, protect trade routes options for fleets.
