Could you use the same mechanics in the Ruler Creator to create a custom Empire ingame? The ruler creator DLC has to edit the save files, right? Could you use something like it to select the shield, color, and name of a country? Maybe have it check for current country cores and assign them to the new de jure Empire/title?

Nope. The Dynasty shields and those for countries work very differently. Plus, dynasties and characters have to be auto-generated anyway, while Empires are not. I recommend this, which creates a kingdom and an empire for every duchy. If you like, you could then change the name of your new country in the localization file it makes for you. That is very simple; for instance, say you are playing as England and want an British Empire. You'd open the localization file with notepad and use the 'Find...' function. You would type in e_england, and when it goes there replace the 'Empire of England' bit with 'British Empire'. Simple enough.
