I have been excommunicated. How do I get back in the Pope's favor and get that decision reversed?

The above is the best way of doing it, but if you do raise relations with the Papal Controller into some good positive figure, there's a fair chance he'll lift the Excommunication.
If you were to vassalise the Papal Controller for instance, that would get you to at least +100 & there's a fairly good chance they'd lift the Excommunication. Vassaling the Papal State also gets you to +100 relations.

Although depending on the circumstances of the war, you may be excommunicated during the fighting. just fyi.
Do what Philip the Fair did! Beat up the pope and vassalise him, raising your relations to 200! Then he will lift the excommunication .....
High relations with the pope only prevent excommunication, it doesn't get rid of it after it has happened.
