Historical reasons:
Regensburg was a Free Imperial City from 1245. It was a part of Bavaria only for a brief period of time at the end of the 15th century. From 1663 to 1806 Regensburg was a permanent seat of the Imperial Diet (https://en.wikipedia.org/wiki/Perpetual_Diet_of_Regensburg). Regensburg was also an interesting place for being the seat of three monasteries and a bishopric all of which had a seat in the Diet, making it a city with 5 seats in the Diet.

Gameplay reasons:
At the start of the game there are 6 free cities in the Empire. This means that the Emperor is free to grant Free city status to one additional state. Unfortunately, the only states willing to accept this offer in 1444 are Friesland, Lucca and Siena, which means that 9 times out of 10 one of them becomes a Free City (usually Friesland). This creates a number of problems:
one – those states were not Free cities and they are not located in areas that had any free cities;
two – the Free city status of those states impedes either the formation of the Netherlands or the expansion of outsiders in Italy and „Italian Wars” in general.
If there were 7 Free Cities in 1444 then they would all at least start in the areas that historically held Free Cities. Yes, it would remove the option of choosing a Free City at the start of the game if you play as Austria, but the choice is so limited anyway, that it makes little difference.
Additional considerations:
Regensburg is a Bavarian province. Removing it from Bavaria would weaken it by a lot, so I'd suggest compensating this by strengthening Bavaria in other ways (another province being split off or base values in other provinces being increased).
