I am very hopefully that you can have a separate rep with individual unaligned worlds as then every unaligned world can be its own unique adventure. In my perfect world your general rep would only effect how you start in regards to a new client. Behind the scene's as it were the individual unaligned factions favor or dislike the nation powers. How they feel about the other powers and how they feel about you will be effected by how well that faction does on the region, with your help of course. So on a long enough time line you could fight enough for one faction or another that they gain defacto control of the area.
With the exception of the Aurigan Civil War (the main BATTLETECH Story Arc) between House Espinosa's Directorate and House Arano's Restoration, I do not expect any planets being Liberated or Subjugated.

I could be wrong but both sides of that Contract are prime examples of potential Employers... maybe even repeat Employers... thus we just might accruing Reputation over time with one or the other. It won't only be Governments/Houses that offer us Gontracts. Big (relatively Big for the Rimward Periphery anyway) Corporations, small Mom and Pop Companies, Religious Orders, Settlers, Ranchers, Agricultural Cooperatives, a Local Sheriff, a group of Outlaws (maaaaaaybe, hey it could happen!!!), etc
If I am right (a RARE occurrence as my daughters can attest) we'll have Reputation pegged to each Employer. So in the procedurally-generated Mission portion of the Solo-Campaign Worlds will not be changing hands as the result of our Lance's actions... but Local Situations, Impasses and Rivalries will be tilted one way or the other.
And if we play our cards right (and if we don't mind grinding away Employer Reputation) we just might be able to play various sides off against each other, all the while completing Missions and raising our General Reputation. : )
But like I said, this is all just guess work and best estimation, only folks like
