I'll be honest here I have a minor case of OCD and I've abandoned multiple campaigns because my vassals seem to have a hard time deciding the right buildings to build in their lands. Once I get to the point in the game where I have enough money that I can no longer spend on my own issues or buildings I start to build into my vassal's provinces but by that time all the slots are filled with buildings, usually buildings I would never have chosen. It is an extreme hassle to go around revoking titles just to replace some buildings, and to make matters worse, unless the religious doctrine is lay clergy (which I personally dislike, I prefer theocratic vassals in church baronies), forget about redeveloping the church lands. Thus my campaigns come to grinding halt after the first two centuries.

This is not only a suggestion but sort of a plea from my part, I really like this game but as it currently stands this one issue will always embitter an otherwise sweet experience. Please allow the replacement of buildings in lands controlled by my vassals. My dream is one day I'll reach the 15th century and end my campaigns properly.

The feature was deliberately removed. Not your land - not your choice. Feudalism, and all that.
I'd argue that with the amount of abstractions already in the game this seems to be a minor thing compared to much more significant things where more realism would actually come in handy. Even if we accept the premise that it is for some sort of half assed realism, I still can't understand why I can't redevelop in my court chaplain's lands, those churches actually belong to the ruler of the land but are managed by the local priestly hierarchy through the chaplain (another abstraction).

There is another solution, this could be an option in the game setup menu and for players who seek the greater realism of the AI taking a dump in all the baronies.

Because those are church lands, and not your own.

This change was introduced in 1.3 and I have some counter points on the direction of this change.

1: the specialization and customization of a duchy by choosing your duchy building reinforces the players engagement to specialization other buildings in that duchy, especially as some building stats are directly affected by the duchy building, tax/levy
2: as a player you can build and upgrade any vassal building from one tier to another, so the argument of not being in-fiction does not hold, I expect this was implemented as protection against abuse

Fundamentally this change reduced how much expression and competence players could express in how they build their economy, as a player who likes to optimize, this change was quite frustrating, I basically stopped my campaign and stopped CK3 when this was patched in.

Explained through PENS, this choice negatively affects the players competence and autonomy scores as other systems directly encourage players to customize and specialize their domains.

While I speculate that this was added to prevent abuse I am not sure what that would be, however I can provide an alternate solution consisting of _two_ new gameplay rules:

1: Only allow buildings of your direct baron tier vassal to be switched, because this is where it really matters, in customizing your personal domain.
2: Only allow buildings to be switched to an equal tier buildings, this prevent gold being destroyed by switching structures to lower tiers.
