Playing as Germany.

After defeating UK and Russia I have inherited a number of puppets such as Mongolia and Nepal, I want to remove them so that they don't get in the way of my planned invasion of Asia. Is it possible to make them independent or something, boot them out of the Axis and then declare war on them?

The only way I've found to remove a puppet is to declare war on another country that's adjacent to that puppet. Let the enemy conquer your puppet, then annex the enemy, along with your former puppet. I did that to Slovakia in one Germany WC campaign, by declaring war on Hungary, letting Hungary annex Slovakia, and then annexing Hungary. No more puppet to discolor the map and spoil an otherwise perfect paint job.

You can't eject a faction member, and only a nation with a different ideology can coup them out of the faction if you've already forcibly installed your own party, so the options are VERY limited.
