Disbanding one made by the player is fine. They can build one again.
However, Colonize the Caribbean mission gives you a free flagship regardless you already have a flagship or not. This means you have to disband 2 flagships for a Vasa, and you can not get back Kronan.
In 20/20 hindsight, some players will want to finish the colonizie mission after the Vasa event in order to avoid this from happening and is nonintuitive at the first sight.
