While suffering a rebellion the rebellious army sacked my temple and store the treasures in it. After defeating them and declaring peace the treasures were gone. They were not in any of their temples, they were not in my reliquary, it seems that they have disappeared.
I'm unsure if this is a bug, or game mechanic that I don't get but I wanted to bring it to your attention.

Game mechanic. The nation that sacked your temple stole them. And i assume people ran away with the tressures when you defeated them (can happen). So i assume some neighboors of you should have your relics.
